I've never had to dispute an order before and I'm confused about something. Let's say I was in the window of time to extend the AF counter or dispute it.
If I extend the AF timer, will I lose my ability to dispute it later if it still doesn't show?

Which market are you using? You forgot to include that critical piece of information.
For DrugHub:
You can still dispute the order, but you'll have to wait some time.
Extending the AF timer also pushes out the timer before you can dispute. The two actions (extend AF and dispute) share the same timer.
If you want to dispute, do it now.
If you think your order is just late but will show up, extend AF.
